Like Cheez said, aside from completing certain parts of the story selling items is the only other way to make money, sell old weapons, accessories, useless components that offer very little improvement to your equipment, etc.

Best way to make money (and you'll do it alot) is to fight adamantortoise's. They drop a couple rare items one of which you need for upgrading to ultimate weapons and the other is pure fodder for cash.
Fighting these beasts isn't particularly easy. Best team might be a vanille, fang, hope set up with you controlling fang. I can get you a strategy guide for it (I've written one or two in my day...) but there are plenty on the web! Good luck it takes forever!
Second best way (and it's still a pain) is fighting sacrifices and the chick soldiers for thier rare drops.
