Killing a boss/ally later on?

I chose to spare Saker in the mercenaries camp, but later in the game I ran into a random gang of mercenaries in Millfields, and he was with them (or so was his doppelganger)...As they tried to kill me, I wiped them out without giving it much of a thought, including the Saker look alike. He did noe put up much of a fight, but was the only one that turned into a skeleton after the battle... Is it possible to run into bosses and kill them by accident, or was it just a Saker-clone? Did I just kill one of my allies?

No, it was just a clone type thing. I chose to kill him and his "clones" are still in just about every gang I run into. No worries.
