i was just wondering if you dont kill wisper at the end of the arena will you only be able to kill thunder when you need the souls? or is it even wispers soul left at the arena

You can:

Spoiler

only kill Thunder during the 'Collect the Hero Souls' quest. Whether you kill Whisper or not in the Arena, Thunder will give you his helmet and go away after you fight over Lady Grey.
Thunder say the souls of past arena champions are in the dust, so it won't be Whisper's soul.
