So I've just completed the story and *SPOILER* every one is dead...?

What do I do now? Do they come back with time or what?

Yep, they come back slowly over time.
Depending on the choices you made as King/Queen, they might like you or hate you now.

Keep putting money into the treasury and they will slowly come back.

Sleeping a lot also helps to speed the process up and fill the streets with villagers quicker.
